Tha could be a plug arching to the manifold..look at it at night in the dark. It can also be a lifter, butthe plug / wire is easier, do the easy stuff first.

2.9l's have a bad head cracking problem
it might be the problem with yours, a small micro crack in the plug area is where I had mine, wets the plug, plug fouls out, until engine warms up and then the rough ness goes away, since the leakage evaporates and doesn't short circuit the plug
