The compressor makes a fairly loud "shudder" noise every 25 seconds. This is a new development. We have been afraid to let it run for more than several minutes. Is it safe to let it run? Will it get worse or go away if we let it run "as is."

Noises like that don't just better themselves and go away. First thing I would check is the compressor mounting cushions. If the noise is inside the compressor, you are probably looking at buying a new unit, but you need to make sure it isn't the condenser fan outside near the compressor making the noise.

I had a similar problem with the Duo Therm roof air conditioner on the pop-up camper we just sold. It would make a terrible shuddering sound and shake the entire roof of the camper.

I took off the cover of the A/C and it turns out that a mud dauber had built a nest on the fan which threw off the balance when the fan was spinning. I took a putty knife and scraped off the nest and used an air hose to blow the debris away and it runs as good as new.

I know everyone won't be so lucky, but it wouldn't hurt to check it before taking it in to a technician.
